Your hands should not be in pain from playing. If they are, it's most likely a sign of excess tension somewhere in your body (possibly in a completely different area). I would STRONGLY suggest working with a professional teacher (one well versed in Alexander Technique would be great) to be sure that you are not introducing stress into your playing through poor posture/hand position/whatever. Pain from playing can develop into big problems like carpal tunnel or repetitive stress injuries that could potentially prevent you from being able to play down the road, or end with arthritis or other major problems. Playing through the pain is never a good idea.

Aside from playing with excessive tension or force, your flute could be leaky or out of adjustment, forcing you to use unecessary pressure to close the key(s) so it(they) will seal. The spring tension on your eb/d# could be a bit high, which could cause the pinky pain. But I would look at hand positioning first, unless you have reason to believe your flute is a little out of whack.
