Does anyone know how to get a trill in the upper register between:
E t1 2 | 1 2 b
F# t1 3 | 3 b

I guess there must be an alternate fingering, but I can't find any.

Overblow your A2 ( T 12x|xxx)
that makes an E...then trill (2)...like an A-B trill. Make sure that the Thumb Bb isn't engaged, though. Otherwise that will be E-Fnatural. Some also say to trill the thumb key instead of the middle finger. Good Luck!

All you really have to do is finger E natural and trill the thumb (without thumb Bb.)
